it's not per destiny, it's per level in destiny. 3 lvls in LD and 3 lvls in SD yield 2 fate points, but so does 1 lvl in LD and 5 in SD.

And since it takes more XP to get the highest levels, if you're just farming for fate points, it will probably be easiest to wander through destinies until you're able to switch to the next, gathering up the cheaper levels as you go.
