If I have the essences from a past life, do I have to run the flagging quests, or can I just turn them in and run it?

Yeah, it's like DQ or Titan - you just need to turn in the dragon essences + gems, no actual running of quests required.

I always gather a full set of DQ flagging items before I TR just in case an at-level ATDQ/DQ2 goes up before I ran all the flagging quests.

SOS I usually skip completely, so I don't usually bother with that.
