You fix it the same way you eat an elephant: One bite at a time.
There are a finite number of BTC named raid loot items.
Adjust them one at a time, starting with the Heroic raids, and allow people with an old version to convert it to the new version using the Stone of Change. Roll a few item changes out with each hotfix.
Gradual adjustment gives the people making the revisions an opportunity to see what works well and what does not and mitigates the risk of blowing everything up.
They could even modify the lootgen tables to address the clumping of stat modifiers. Done slowly enough, almost nobody would notice.
This is why I expect them to retroactively ass up all the legacy raid loot in one go without looking at previous raid loot revisions and without any warning. It'll happen just like the change to the blades in Shroud - "because someone was in there already".
